Is it possible in Generator to have your navigation box aligned differently than your entry boxes?

If by aligned, you mean wider, yes.
If by aligned, you mean it's placement, yes.

You'll have to enter in a table class and recreate your own navigation box.

You can use this for example:
CODE
.shadowed div.navigation{
  display: block;
  position: absolute;
  left: 50%;
  width: 175px;
  margin-left: -376px;
  top: 278px!important;
  top: 278px;
}

Merge that with your GLOBAL_HEAD. You'll also have to edit the specs so that it suits what you want.

Then create tables for your LASTN_WEBSITE.

It would look like this with your div layer for navigation:
[CODE]LASTN_WEBSITE<=
<style type="text/css">
<!--
table table table table .meta {visibility:hidden;position:absolute;top:1px}
table table table table table .meta {visibility:visible;position:relative;top:1px}
-->
</style>
<div class="navigation">
<table>
<tr><td>
whatever goes here
</tr></td>
</table>
</div>
<=LASTN_WEBSITE
