Hmm.. I swear (granted it's been years since I read Year 3) that there were hints of Ron/Hermoine in Azkaban. The whole hand holding thing was definitely on set scripted though. And there was another little bit with them at the end of the second film. She hugs Harry but her and Ron have this *akward* moment and do not hug.
Of course, I say this knowing full well that I'm an avid Ron/Hermoine shipper and sometimes shippers have a way of *seeing* things that might not be there.

To the Ron/Hermion shipping thing, JK Rowling has said it herself in an interview to the runner of the leaky cauldron, and there is even a video on Youtube showing all the inuendos to the relationship from the book xD!:
