Except instead of using the cloud filter or agradient.... You'd just selection a portion of the picture, fill, and repeat with each new color. And it'd be one color, not two.

For Photoshop:
Select the portion of you image you want to change the colors for and go to Image >> Adjustments >> Hue/Saturation (or just press ctrl+U) and play around with the Hue.
